New HGR framework enhances molecular generation and representation learning

Researchers have developed a new framework called Higher-order Grammar Representation (HGR) to improve molecular learning models. HGR addresses limitations in existing sequential and graph formalisms by explicitly encoding higher-order topology, such as ring systems, in a computationally efficient manner. The framework serializes molecular topology into a compact sequence of production rules, making it compatible with standard sequence models. To evaluate HGR, a new benchmark called RingDiv was created, featuring 1.18 million molecules and a ring diversity index (RDI) to measure ring-system coverage. Models utilizing HGR demonstrated superior performance in molecular generation, achieving 100% validity and leading distributional alignment, and excelled in representation learning, outperforming existing baselines on MoleculeNet benchmarks. Higher-Order Molecular Grammars for Generative and Foundation Models in Chemistry

arXiv:2610.02186v1 Announce Type: cross Abstract: Molecular learning models are strongly shaped by their underlying representations. Yet standard sequential and graph formalisms struggle to explicitly encode higher-order topology, such as ring systems and recurring motifs. Existi…
